Quality Social in Downtown if you're in the mood for an all you can drink mimosa brunch =P
Jrdns - beachfront brunch spot in Pacific Beach, great food and people watching. Call in advance and request a table outside near the window
+ Hash Hash A Go Go in Hillcrest huge portions and fun environment, has been on the Food Network many times
+ Clayton's in Coronado for a diner style breakfast.
To The Point Eatery in Point Loma, cozy little restaurant with a delicious and affordable brunch
Big Kitchen in Southpark, quirky little restaurant with great food
The Cottage at La Jolla Cove

Sushi
Ikiru Sushi my very favorite
+ Harney's Sushi in Old Town for a fun sushi place with a "hip" atmosphere. Old Town is a fun tourist place to check out too.
+ Azuki Sushi, straight up delicious

Restaurant/bars (all of those spots have great food and are open day to late night):
+ Craft & Commerce (bar/restaurant in Little Italy which is part of downtown). Great atmosphere, great food, great drinks
+ The Hopping Pig. Fun, unpretenious bar in Downtown.
+ The Blind Burro. Fun, also unpretenious bar in Downtown that just happens to be the perfect place to hang out before a Padres game.
+ The Neighborhood. Cute restaurant/bar also in Downtown
+ Starlite. Hip yet mellow atmosphere in Mission Hills
+ Barleymash Fun restaurant/bar in Downtown with great food. Try their pretzel appetizer and pizzas
+ Lei Lounge. Really cute place with good food in University Heights

Other Favorites
+ Ave 5 Pretty much my very favorite, ridiculously good food, great location, and fun atmosphere
+ Napizza Causual small place in Little Italy, with really really delicious pizza and salads
+ Brooklyn Girl Eatery Great food and a fun atmosphere
Tender Greens LOVE this place and it's healthy locally grown food
Pho Time I'm gulty of coming here at least once a week for soup and shrimp spring rolls.
+ Big Kahuna awesome Hawaiian food. Try the cheese balls!

With A View
C-Level Good food and right on the San Diego Bay
Ki's Delicious food and beautiful ocean views
+ The Marine Room On the more expensive side, but is perfect for a special date night. The restaurant is located right on La Jolla Shores

Dessert
Mr. Frostie's really really good soft serve ice cream in Pacific Beach
+ Golden Spoon Frozen Yogurt is my very favorite
